为调查广东省猪丁型冠状病毒(PDCoV)的流行情况,本研究对2012年~2016年采集的420份猪腹泻病料样品进行RT-PCR检测,并对其中一株PDCoV (PDCoV/CHGD/2016)进行全基因组扩增、测序及遗传进化分析。RT-PCR检测结果显示,PDCoV的阳性率为13.33 %,PDCoV/猪流行性腹泻病毒混合感染率为5.95 %。基因测序显示PDCoV/CHGD/2016全基因组长度为25 419 bp。全基因同源性分析显示PDCoV/CHGD/2016与3个中国病毒株(PDCoV/CHJXNI2/2015、CHN-JS-2014、CHN-HB-2014)的同源性最高,达99.4 %,与两个泰国病毒株的同源率最低,为97.4 %;S蛋白氨基酸同源性分析显示,PDCoV/CHGD/2016与其它PDCoV株间的同源率为95.9 %~99.3 %,其中与PDCoV/CHJXNI2/2015同源率最高,与泰国株的同源性最低。全基因组序列和S蛋白氨基酸序列系统进化树结果表明,PDCoV/CHGD/2016与PDCoV形成一个小的分支,亲缘关系相近,而与鸟丁型冠状病毒亲缘关系较远。本研究为后续PDCoV的诊断防控、病毒学研究提供参考和数据依据。

  

Abstract:
 

To investigate the prevalence of porcine deltacoronavirus (PDCoV) in Guangdong province, a total of 420 fecal samples of pigs with diarrhea collected during 2012 to 2016 were detected by RT-PCR. The genome of PDCoV/CHGD/2016 was amplified, sequenced and analyzed. The positive rate of PDCoV in pigs was 13.33%, and co-infection rate of PDCoV and PEDV was 5.95%. The whole genome of PDCoV/CHGD/2016 was 25,419bp in length. Genome analysis showed that PDCoV/CHGD/ 2016 shared the highest homology (99.4%) with three Chinese strains (PDCoV/CHJXNI2/2015, CHN-JS-2014, CHN-HB-2014), and the lowest homology (97.4%) with two Thai strains. Spike gene analysis showed that PDCoV/CHGD/2016 had 95.9% to 99.3% similarity with other PDCoVs. Among them, PDCoV/CHGD/2016 was close to PDCoV/CHJXNI2/2015, and far from the Thai PDCoV strains. The phylogenesis based on whole genome and spike gene sequence showed that PDCoV/ CHGD/2016 had the close phylogenetic relationship with PDCoVs, but it was far away from bird deltacoronavirus. This study provides some data for the study of this virus in diagnosis and pathogenicity.
